Just like you pointed out about the red and the blue lines, I believe they use other colors sometimes just to differentiate where a different color would be, perhaps a secondary color in her eye beyond the normal highlight or something. Look at the scans of the girls in their goth dresses, you will see several different colors amongst them.

I've seen this sort of color linework in uncolored anime cels, too, to separate base, shadow, and highlight colors.
